We had simply been trying to toggle this from WooCommerce > Settings > Shipping > Flat Rate per state/country/region > tax status. But, as you said above, that had no affect on anything. It was always NOT taxing the shipping.
With your response, we went to WooCommerce > Settings > Tax > Standard Rates > and checked the box under the ‘shipping’ column. It now appears to be working.
Currently, the tax status on the shipping page is set to ‘none.’ Though it still doesn’t behave as I think it should, at least we have it turned on, which is our currently intended result.
Please let me know when you think it is fixed in the udpate.
