It is not a limitation… you were worried about setting permissions for everyone, so set it to the Apache user or don’t worry about. If such permissons were a concern, then WordPress would not require such write permissions on itself to be able to automatically update plugins from the admin console.

But you do need the Copysafe PDF software to be able to encrypt PDF prior to upload and that can be registered here…

This plugin, Copysafe PDF, does protect PDF documents from all save methods and exploits. You can use this WP module to display protected PDF on web pages or you can simply provide the document by email, download or on CD for viewing in the Copysafe PDF Reader, as opposed to reading from a web browser.

If your site has a Control Panel as well as FTP access then their may be a conflict because only one should be used. Contact your web host for them to apply the correct permissions, ie: read, write, execute for everyone.

If you do not have these tools, please contact your web host and ask them to enable read, write and execute permissions for everyone on that folder.
Only protected PDF will appear in your list and they need to have been uploaded as .class files using the uploader provided by the plugin.

How did you install WordPress in the first place? Did you upload via FTP or via a file manger in your web hosting control panel?
Either of these file managers can be used to create a new folder and also set the permissions that are required, ie: make the copysafe-web upload folder read and writable by everyone.
