It is a weird issue, I am very sorry. I suggest you to change again your permalinks to that worked before until we find out the problem.

The text in content has links with the old structure (before you update permalinks), so you have to correct all of them.
Note that some links has “…/the-title-of-post” and some has “?p=123”. The first is your old links structure, the second is the new one. You can change it again to the first one to seem more “pretty” for users, but it is up to you.

It seems to me a plugin conflict. Disable all plugins and check again, then activate one by one until find out what is the plugin that causes the problem.

a) Yes, you can change in Settings-General, but also you must move your directory using FTP and this could cause issues and
b) You redirect “www.yoursite.com” to “www.yoursite.com/directory” with htaccess, 301 Redirect or on cPanel (hosting provider). The problem here is your browser will show the real directory (with “/directory” at the end of URL, what could be weird to the userForum: Fixing WordPress

For example, I dont like to post on the internet a printscreen that show I have a tab on my browser searching for something, or that I am seeing a video on Youtube… nothing special, something you don’t want to the internet see, hhaha.
