BulletProof puts a lot in your .htaccess file and that will apply to all subfolders. So when you have a WordPress in a subfolder, its trying to apply all of those settings also. You would either need to install Bulletproof onto that subfolder wordpress also, so it gets its own copy of .htaccess for its subfolder, or you will have to create your own custom .htaccess for that subfolder that will cancel out or undo everything done in the main folder’s .htaccess

For that other error, make sure you have this chosen. Dashboard >> Settings >> Privacy >> Allow search engines to index this site
If that is not the problem look at all your Plugins to see if any of them have a Privacy setting – or you could just turn your Plugins off and see if that fixes it.It does seem to be connected to the ~ symbol. I wonder if that is not a legal character for timthumb.php somehow.

No, most ‘shared-hosting’ companies do not move your files for you, at least not for free. But I know Bluehost can help to walk you through it, if you call them.

Correct, I know that Bluehost will help you with any steps you need, they just won’t do it ‘for’ you. And they’re available by phone, chat, or email 24/7.
