I have run the plugin on a WP network – each sub site runs it’s own version of the plugin.So, to answer your questions:
1, No
2, Yes
3, Not sure as I’ve not run it on a network as a MU plugin.
4, The super admin, and anyone else with correct access (set outside of the plugin) can access the settings.
If you want to deny access to everyone, essentially hide the plugin itself, there is a small piece of code in the plugin itself that simply needs uncommenting to hide, commenting to show.
Therefore the super admin needs access to edit the plugin code.
Essentially this is like a built-in back-door.Feel free to edit the plugin to your own needs and, of course, let me know if you make any changes that could be used to improve it.

The plugin works on a single site basis therefore the settings on one do not work on another.
From working on multi-installs myself with the plugin I have also noticed that not every install requires the same functions and therefore, currently, it works well.That said, I will look into adding multi-install options.
Edit to say: I’ve just checked that plugin you mentioned on CC. It looks good and, being honest, if you think it will fit your needs better I would pay the $25 as it’s really not much for so many features.

1, You hide something, it’s hidden for all.
2, No. It doesn’t touch any files outside of the plugin itself.
3, The plugin creates a default robots.txt file but you can remove it directly from the file itself if you need to. This part is being worked on so you can decide to simply turn it off/ on like the other options.
