Just wanted to post my two cents on this (found via google for “wp super cache and APC). Running WP Super Cache on my VPS server with APC enabled and no problems. My stats monitoring doesn’t show much performance gain at all, but no errors thus far.

I’ve had the same thing happen to one of my blogs. Two running on the same API key, and the same version backend (each has its own backend, but I keep both updated the same). One shows the normal trickle of users, but the other just dropped dead about a week ago. A second stats plugin I have installed shows no change in the amount of traffic.
