Finally got it fixed. First of all I updated to the new version of iThemes (version 5.6.0). Afterwards I noticed that I didn’t even have a folder under the uploads folder, called ithemes-security. The plugin was apparently set up to only log to the database.
So I created the necessary folders (/wp-content/uploads/ithemes-security, and a folder named “logs” inside this one), gave it writing permissions, and the notice finally disappeared.Thanks for all the help! ??
Yesterday I only checked the error log for the web server (apache). Today I also checked the error log for the database itself.
And I’ve still not been able to find any errors, related to this.I’ve definitely seen the other notice before, but only right after I installed the plugin. I don’t remember if I pressed the x button myself, or if it disappeared after setting up the plugin (with the mentioned API key). However I’m pretty sure that this other notice didn’t reappear with the update of iThemes Security to version 5.4.0
At the moment I’m running iThemes 5.5.0, and the notice still keeps reappearing after closing it and reloading the site.
I’m using Chrome, newest version (which is version 51.0.2704.84 at the moment, but it was possibly an older version when the problem started). I’ve tried in this browser both at home (on Windows 8) and from my work (on Windows 8.1), including through the latest Firefox (on both pc’s) as well. To me it doesn’t seem like it’s browser-related.
I’ll be able to try in Windows 10 as well later today.I don’t get any errors in the console. I even tried deactivating the plugin and checking the console, but still no errors here.
I also just checked my error_log. I can’t find any errors there, which can be related to this problem. In fact I can’t even find anything from today in this log – and I did try a few things (incl. deactivating the plugin) on the site, while writing this post.
What’s weird is that I’m also running WordPress and the very same plugin on another site, and I don’t experience the same “error” here, even though iThemes was updated from an older version on the other site as well.

I just tried that, but unfortunately that didn’t help.
I’ve been considering reinstalling the plugin, to see if this makes any differences (since I don’t experience the same error on another domain, running the same versions of both WordPress and iThemes). But I’m afraid of losing all the plugin-settings. Is there any way to take a backup of these?Forum: Themes and Templates
