Media Organiser does move thumbnails — at least it does for me. Please let me know if it’s still not working for you.

Thanks for posting that. I had a similar issue recently after using the PHP/CSS trick described at https://shapeshed.com/managing_colour_schemes_in_css/

The answer (obviously, now that I think about it) was to make the change to the .htaccess file in my theme’s directory rather than in the base directory of the whole site.

I sorted it out in the end.
One of the top-level pages had a lot of content, although I’m using it in “Links to Page” mode. That seemed to confuse things: top-level pages below that one wouldn’t stay open. When I corrected that page by removing the content, it all started working again.
