I know this is a bit of an old question, but I wrote a plugin for WooCommerce to solve the issue of shipping large items in multiple boxes.

I finally got sick of having this issue myself, and wrote a plugin to do the job.

[Multi-Box Products for WooCommerce](https://keenwp.com/downloads/multi-box-products/) lets you set multiple weights and dimensions for all your simple products, so you can set them to either ship as separate packages or grouped into larger boxes.

I know this is coming a little late, but if you’re shipping a single product with one sku in multiple boxes, you could try Multi-Box Products
