You can follow below mentioned steps to get your code obfuscated:

1. Make zip of the folder you want to obfuscate
2. Upload that zip in the plugin
3. Click on “Guard” button
4. Once your folder is obfuscated you can find it at wp-content >> uploads >> phpguard >> output

We are able to reproduce the warnings which you got and are going to release the updated plugin with these warnings fixed very soon.

For now, you can ignore or turn off these minor warnings and keep using the plugin for creating custom APIs in WordPress. Once the next update is released, you will be notified.

Can you please confirm if you are looking for the feature to provide you with the JSON data in some encrypted format rather than plain text or want to enable API security such that APIs can be accessed only by using some valid security key/token?

Is there any way to control schema of JSON Data as returned from API ?

Yes, with the Premium plan and above, it is possible to achieve this. You can select the columns with the JSON response such that only those columns data can be provided in the response for those APIs requests.
We do provide the feature for generating custom API using custom SQL in which the JSON data can be controlled more easily. You can check more details from here
