I followed the link and was able to resolve the issue with installing themes however the others remained, I then looked for installing wordpress on server 2008r2 with iis and found this,

after I used this to install it I had no issues with themes or plugins and it ran perfectly.
Only issue left is I can’t for the life of me get the site to work outside of the server, all my others do and even myPHPAdmin works externaly but not my wordpress site, maybe time to clean it all out and start again.
