I have similar problem with importing prices of variable product. Simple products are ok, but when it comes to variable products, import ignores them. Products are matched with SKU (I cant tell ID in my prices export). In variable product, there are sometimes variants which inherits SKU from main variable tab. These products are ignored by csv import.
I already tried allopwing multiple same SKU numbers in shop, and adding them to product variants, but importer always affects only one product.
Is there a way to make this work? Thanks
