I think this is the same issue posted here: Crazy long url after using filters if so I do have a fix for it which I’ll get sent over to the developers tonight.

I agree though, this is something that is needed. I needed it for a few clients sites and ended up hardcoding what to track into the plugin for them as a temporary workaround.
I think given the fact this plugin hadn’t been updated in over a year (until one of my pull requests was merged today) I fear it may no longer be a priority for the developers to keep this plugin growing or up to date. To be fair, I know they have a bunch of other larger plugins that are probably taking priority.
Saying that, I may look at forking this plugin or just starting from scratch and writing my own, because I have a need for this sort of functionality and so do all my clients who are running on WordPress.

Hopefully, it will be merged upstream soon and users don’t have to manually apply the patch.

If needed you could manually make the changes in the pull request until a maintainer releases a plugin update.
