I just (as in 5 mins ago) installed Cystats and I am getting the same warnings too. I am running WP 2.7 (on Dreamhost, if that helps) and the errors show up on the Cystats Index page under Hits and visits: Today’s traffic (without bots) and Today’s traffic (with bots).
I am betting this will go away once I actually have real numbers for the plugin to crunch, however.
