I was having this same problem. I figured out that when I pasted my bit.ly API key into Twitter Tools’ settings, I accidentally added an extra space. Once I removed that extra space, I re-posted and everything linked up just right: Twitter posted the bit.ly link and the link showed up in my bit.ly account history.
