Please try the following:
1) changing the plugin’s settings (most importantly turning off the markers completely)
2) disabling (commenting) the hooks in mark-new-posts.php one by one – lines 55 to 72
Tell me if there’s something in particular that makes the bug disappear.

I just tried checking the free version of Search & Filter, and I cannot seem to be able to reproduce the issue. And the Pro version isn’t available for testing.
Can you please provide more information? Maybe I could think of something.

I’m not exactly sure about this problem yet. I’ve just tested the option, and it appears to be working on the latest version of WordPress for custom posts created with, for example, wpadverts.
Please tell about the kind of posts that you’re experiencing problems with. Are they created with some WordPress plugin?

Try enabling the “Use JavaScript for showing markers” in the settings. If that doesn’t help, I’m afraid the plugin isn’t suited for your WordPress theme.
The only option would be, if you’re a developer, to use the functions provided by the plugin to implement markers for unread posts in your theme.

This feature is not planned as of this moment. I’m personally not very familiar with any plugins that use custom post types – can you please provide me any examples?
Hello! Please make sure you open your blog from an anonymous browser window, because the information about read posts gets stored in the browser’s cookie. Once they se as read, they won’t be reset to unread on the same browser even if you change the settings.

I’ve tried reproducing this case, but can’t succeed so far.
What I did is:
1) set up a new blog, create a new posts, set MNP to “set as read after viewing the post’s page” and “don’t mark all as new for new visitors”
2) open the blog in an anonymous browser window and make sure the counter shows 0
3) publish a new post, refresh the opened blog page and make sure it’s 1 now
4) delete the post (or open the post’s page), and then open the blog main page again and make sure the counter’s at 0 again
