    Thanks again.
I′ve eliminated the chance this might be the case within the browsers, in that I have I′ve attempted this using firefox, Chrome, Microsoft Edge and SeaMonkey, on three different systems, so I′m confident of that. I′ve gone through all of the server settings and do not find anything other than Wordfence basic running in the network version of WP. Subsequent to my original post I have noticed that the problem occurs in any dashboard section where tick boxes are available. This includes plugin′s, selection of sites from the network menu, user management, etc., When I click in the box, the box shows a thin blue shading on the box, and if you look closely, you can see a tiny blue dot to the lower left of the box; however this does not result in having actually selected the box. On the host provider settings, the only security setting that is in place is the SSL setting. This has not been modified since the upgrade, nor have any other settings.

    Appearances>Menu.

Likewise on the links, using the classic editor, I used the usual steps of
    1. Insert link
    2. click on the edit “pencil”
    3. Click on the gear wheel,
    4. Click the box beside the “Open link in new tab”.

No check mark appears in either case; however, a blue shading around the box appears. This has never happened before.

    Thanks Marius.

Been there–done that. ?? The problem is when editing a link on a page, and when trying to add an item to a menu. If I try clicking the box to “Open the link in a new window,” or if I try to click to select a page to add to the menu, clicking on the box does not actually tick it. Everything else is working fine.

I have a workaround for adding pages to the menu, but adding them using the Custom link option, but it was all working until I upgraded to 5.3 this morning.

I′ve also tried multiple browsers and clearing all data from each of them. No luck so far.

I just migrated a working version of 4.7.3 to a new server, and I am receiving the same error. I have all cookies enabled and I′ve also tried this with IE 11 and get the same error.

    Still no luck. Anybody?

Thanks sterndata and Clayton for your response. Sterndata: Because ultimately, I couldn′t get the machine to boot, I booted from a live USB drive, installed Ubuntu 15.10 again and was able to navigate to the old /var/lib/mysql. Unfortunately, despite my best efforts in terminal, with chown and chmod, the files within that folder are inaccessable due to lack of authority to access the files, or rename, move or copy them.

Clayton, your suggestion sounded great too, I tried all of the older versions archived from the Advanced boot section, as well as reinstalling Xubuntu 15.10, and there just wasn′t a way to restore it.
Anticipating all of these things, I had tried with clonzilla, to create a back up of the original system as soon as I had it up and running, but I discovered that that didn′t go as planned either, and that file was corrupted.
Ultimately, I wiped the internal drive and re-installed a fresh copy of Xubutu 15.10 (later releases don′t work with my hardware).

I installed wordpress on another computer and tried to recreate my sites using one of the backwpup backups I have, but there were only errors and no files restored.

All that to say that now my question is:
Since I have all of the original files for WordPress, is there a way to use those to recreate the database, so that I restore my system?

If not, is there any way to see the content that was originally created, so I can re-invent the wheel?
    Thanks again
    John
I have all of the files for WordPress still saved

Thanks! I didn′t think I could do that, but once I did, everything works fine.

Thanks for such a quick reply. I am the network administrator and also the blog administrator for the three sites. When I go to the plugins under the only option is “Network Activate.” When I go to the individual blogs and look at the plugs, it says, “network active.” Unless I′m overlooking it, there is no place in each individual blog to activate it as a blog admin. Am I missing something?

Thanks Ron, but the problem is I can′t add users if I can′t access the site. If I try accessing subdomain.domain.com in the site I created, I get a page not found. Same for subdomain.domain.com/wp-admin or anything else related to that new site. I ran into this exact same problem with a previous install a few years back: I was able to install the primary site and add one additional one as a subdomain. Both worked perfectly, but when I tried to set up additional sites, I was never able to get them to show up, nor could I access them. Ultimately I gave up and just installed multiple instances of wp, which of course is the worst option.
    Thanks

I am trying to add a new site and running into a problem too.
I am running 4.4.1 network version on nginx server, with a domain name, and it′s configured to create new sites on subdomains–not subdirectories. It is running on Ubuntu 15. I have the main site running and one site running on one subdomain.

Today; I tried to add another new site using the network dashboard Add New site option.
The title and administrator email addresses were entered. I received a notification at the top that the site had been created and gave the two links to access it. If I use the Sites–All Sites option on the side panel, the new site is listed and active. However, when I hover over the My Sites link at the top, the new site is NOT in the list.
If I use the links to either visit the subdomain.domain.com or try to access the wp-admin pages, I get a “Server not found” error.

I have a wildcard set up in the virtual host for *.domain.com, and it works for the first subdomain site I created, but not for the second one. Any help would be appreciated.

Thanks Konstantine, but the file permissions are fine. First, this is a multisite install of WordPress 4.4, and only one of the sites is affected. I checked the file permissions for the wp-content folder and all subdirectories. I have even set them all to 7777 temporarily, with no change. I am able to upload new images using the media upload tool in the WP dashboard, and they are uploading fine to the folder. If I FTP to the folder using FileZilla, I can see the new image, I can download and open it. Likewise, I can also do so with all of the pre-existing images. However, the new file–just like all of the pre-existing images in my media library, display only a grey box when looking at the library.

Also, If I copy the URL of the image from the media library and paste it directly into a browser address bar, it returns a 404 File not found error.
If you have the time to look at it, I′d be more than happy to give you temporary admin access to allow you to look around. I′m in a bit of a panic at this point, and don′t really want to create a completely new site just to alleviate the image problem with the current one.
    Thanks

Thanks for the correction on the backticks. Now, I′m concerned about the edits to .htaccess. I know that when I set it up, I replaced somethings in that file, but I don′t remember what, and it has worked to allow me to create 3 other sites before this one, with no problem. Is it possible that there is more than one .htaccess? If so, any ideas where I might find it? Perhaps I copied the wrong one.

Yes, Pretty permalinks has always worked. I′ve been using the multisite since the original install and have created several other sites before, without problems.

My .htaccess is here. (Backticks were added here. They′re not in the file.)

I understand. Sorry, I didn′t think about it! There are 5 or six shots, so it will take some time, but I will do it. OR, if it′s safer, I can always convert it to a PDF. Just let me know.
