You are correct that if I disable the plugin and go to https://example.com I do see the theme but don’t see the admin bar.
However, I have followed those instructions at https://codex.www.ads-software.com/Giving_WordPress_Its_Own_Directory#Using_a_pre-existing_subdirectory_install so not sure what to do? ??
PS I’m using wordpress 3.8.1 and 1.10.1 of the plugin.
I still get these errors quite often, latest version of wp and plugin (and zip file looks like it is actually ok).

I really like all your helpful posts and I once read a really useful post you made about which features of Better WordPress security can often cause problems and which are generally OK to use, in your experience.

In reply to: [WordPress MU Domain Mapping] High use of RAMI don’t actually have a problem with my site (I did, but that was caused by Better WP Security plugin), just note that of the plugins I’ve got running WordPress MU Domain Mapping does seem to account for the biggest plugin impact on page load time:

In reply to: [WordPress MU Domain Mapping] High use of RAMHi there, I just ran the P3 Plugin Performance Profiler plugin and according to that the WordPress Mu Domain Mapping plugin uses by far the most resources of any of my plugins.
Could I have misconfigured it somehow?

I don’t really to have 777 permission anywhere in my install but I tried making the plugin folder 777 it temporarily to see if it would solve the issue. It did not.

Another suggestion:
Maintain a list somewhere of plugins/ themes that are known to be incompatible with certain options (and link to these where it says “Warning: This feature is known to cause conflicts with some plugins and themes”), i.e. a page that lists all options known to not work with some plugins/ themes, with a list of known themes below each option.
This would help people make informed decisions about whether or not to try activating them or not.
I just tried hiding the backend on my multisite – didn’t seem to do anything whatsoever. I guess perhaps this is because it is a multisite with domain mapping etc?
Assuming it is a multisite my suggestion is that it is made clear somewhere that it doesn’t work for multisites and/ or to give didn’t rules/ methods that do work for multisites.
PS I like Grants suggestion above too, to create check boxes where you can indicate you’ve sorted certain things some other way.
Another suggestion:
When BWPS plugin is not allowed to directly edit core files, append something to the email notifications about having to go and manually edit them yourself.
e.g. I just got the following message:
A host, 95.227.198.80(you can check the host at https://ip-adress.com/ip_tracer/95.227.198.80) has been locked out of the WordPress site at https://mysite.com parmanently due to too many login attempts. You may login to the site to manually release the lock if necessary.
The wording is a bit mislead because until I manually update the .htaccess file myself (I’m presently not allowing the plugin to directly edit files – in part to learn what it actually does) that IP will NOT be locked out.
This could be made a lot more obvious, e.g. by chaning the text and including something about needing to edit the file yourself if BWPS security is configured to not be able to edit files directly.

This isn’t really related to this thread (sorry all), but couldn’t see an email/ contact form your your website (and I’m not in the US, otherwise I’d call) so here goes…
I’d be fascinated to here why you’re a bigger fan of Bulletproof Security. Be great if you could write a blog post comparing and contrasting them both!

The rules you link to state:
