In reply to: Header navigation display also in footerMay I suggest looking if your theme has its own setting page. There might be an option which you can set.
If there isn’t an option, it might help to suggest the feature to the developer of the theme or seek help from them. This is because if there’s an update to the theme and you have applied the update, the navigation will appear again.

In reply to: Website is Re-directingThe redirect is part of the WordPress login flow. It redirects the user to the designated URL after the user has login.
If it is for SEO, WordPress has already inserted a meta tag for robots disallowing the indexing for the login page.
<meta name='robots' content='noindex,nofollow' />
You do not have to worry much since millions of site are powered by WordPress.

In reply to: No .htaccess fileYes it is hidden even in FTP mode. You can only see it if you have login detail for SSH.
So you are also able to set the permalink back to default? It yes, then your plugin files probably do not have permission to edit the .htaccess file since the htaccess file resides at a higher directory level compare to the plugin.
You might get better answer if you post at the plugin forum as the next step might get your security expose if a wrong step is taken.
