Could you please tell us what issue are you facing with the payment gateway? It would be great if you can share a screenshot of the same.
Also, regarding custom order numbers not used for the new orders, I am afraid that currently, it is not possible from our plugin to achieve your requirements.

Currently, we do not have an option to show a free fee instead of a 0.00 fee.
However, I will ask the developer whether it is possible to do so or not and get back to you with an update.

Could you please let us know whether you have made any changes to the plugin settings or any other plugin on your site?
Also, please try once by deactivating all other plugins except for the WooComemerce, Print Invoice and Delivery Notes, and Extra Product Options plugin and then check whether the issue still exists or not.

We have not yet checked our plugin with the WooCommerce Currency Switcher plugin so we are not sure how it works.
However, it would be great if you can share the plugin link with us if free and if it is a Pro plugin then you can share a plugin copy by emailing us on “support at tychesoftwares dot freshdesk dot com” so that we can check on our site by installing the plugin.

I have tried to replicate your issue on our staging site by adding 2 product add-ons but I am unable to replicate it. To me, both the product add-ons are visible on the print invoice.
So, can you please let us know how many add-ons have you kept so that we can try once by adding that many and see how it works?
