As I’ve described above the solution was to disable the BuddyPress registrations and use the default WP sign up page in combination with registration/profile fields provided by S2M.
That did it!
There is incompatibility between BuddyPress and S2Member which cause this malfunction. It’s a pity that these two great plugins are not working properly both together…
The way around I found was to disable the BP registration page and use a standard WP login page with additional registration fields provided by s2m.
I hope this will help to someone else who is struggling As I was.
I also hope that this ticket will be taken in consideration from the s2m developers and they will fix that in future updates, so we (the customers) could take advantage of these features.

StefanI still don’t have the custom capabilities for my users. According to Cristian this might be a conflict with BuddyPress registration page and custom profile fields (added from BP).
I am thinking of downgrading the s2M to previous version.

I have exactly the same problem on my site and I am still unable to fix it (neither the guys from S2Member support who are trying to help me).I am thinking of downgrading the s2member plugin to previous version as the last option left. As I remember this bug happened after I upgraded the plugin.

StefanPayments are done via PayPal.
I did many tests with $0.01 generated buttons and all worked fine – payments are received in the merchant account, the user is redirected back to the site for registration and accessing the files.
This makes me think that the IPN is set right and something else isn’t working…@ KTS915
Yes I do have the Pro version of the plugin and already submitted a ticket in their system. Let’s see what Jason (or any of the other developers) will say and I will update you guys here.
I did dozen of tests and at least now (with the hack you provided) I am able to have the paid subscribers to the right level. However custom capabilities are needed due the diversity of the products we’ll offer.
@jaspud – it is happening every single time. I used the s2-hack.php suggestion and users are now being registered with the desired level, but no custom capabilities are passed.
This freaks me out, we are about to launch the site and this problem just occurred…I have the same problem using PayPal.
Users are not just Subscribers after checking out and registering for the site, but also custom capabilities are not available.
This is happening for all users signing up via generated button for Level#2

I was looking for more or less the same feature.
Is there any way to achieve this: when visitor tries to vote/rate a post, pop up is showing up with “log in or register” option?
