I have already moved on to another plugin. If you are not facing this error on your side, then it is mostly a plugins conflict problem on my end.
Either way, please try the following experiment:
1. Activate the maintenance mode.
2. Logout from the site and clear the cache.
3. Access the following pages:your-website.com/wp-admin
your-website.com/any-existing-published-pageNote: Of course, you need to replace “your-website” with your website.
If you are able to see the maintenance page in both URLs, then the problem is from my side and not from the plugin.
Please submit back the result of this experiment so I can mark this thread as resolved.

I am not logged in. The maintenance message is only getting displayed on the home page and any non-existent page. However, when I visit an existing published page or post on the website, I am not getting redirected to the maintenance page.

Do you have a site link you can share? Having a link would be very helpful. I have a couple of possible ideas for your issue.
1. Does your theme use any Custom Post Types or Custom Taxonomies? One 404 issue I know of is when Post Type names or Taxonomy names share the same name as pages. Due to the identical names/permalinks the 404s occur.
If you do not have Custom Post types, make sure to check out the names of your tags, uploaded media, and categories as well for identical names.
You said you set the permalinks back to default. Do you mean back to the page ID system (IE. sitename.com?p=123)? Those do not work?
2. Do you have any rewrite rules or redirects set up?

The problem actually is not appearing in the old web hosting. As for your suggestions, my theme does not use custom post types and i haven’t assigned any redirect rules. I have some rewrite rules to adjust my security settings but those are used in all of my sites. The fact that this problem is not appearing in the old hosting proves that those few rewrite rules that i have are not the issue. Besides that, i tried to disactivate all plugins and returning the theme to default but the problem persisted. I have tried to reset the .htaccess file to default as well but again no positive results.
I have been in touch with my hosting provider GoDaddy hoping they can find a way out but it seems that they gave up within the first 10 minutes asking me to go to www.ads-software.com so maybe i can find a solution there. I have been working with wordpress so long, and i don’t see any common sense in my problem. It’s like a miracle incredible bug!

There is really no easy way to adjust the location and design of this box. I am facing serious problems trying to fit it well with my theme. Not to mention that it does not give you any way to locate it where you want without coding the whole thing by yourself. Thanks for your note, i will dig in the CSS files if i decided to return back to this plugin. Mostly though, i gave up on it.

You see, the problem is that it is hitting internal error without activating any of the settings. Just the fact that the plugin is activated is directly hitting the error even before specifying or activating any feature.
In the previous version though, it seems that it was working perfectly. What changes did you do basically between 3.7 and 3.6?
If you have an empty WordPress website, try to install only those two plugins and give it a shot. If you did not hit an error, then debugging this problem is really hard as it may not be a linear one-to-one basic kind of conflict.

I have been trying hard yesterday to spot the problem, and it turns out that the latest version of (ShortCodes Ultimate) does not work with the latest version of (All in One WP Security and Firewall).
When i dis-activated (All in One WP Security and Firewall), the internal errors disappeared. The same way goes when i disable (ShortCodes Ultimate) and enable your plugin.
It would be nice if we get updated when this bug is solved!
