I’ve done it with the help of Elementor Pro, but I can’t find the way to open a gallery inside a popup/modal. When I click on a thumbnail image in my filterable gallery it opens simple gallery on a new page.

Yes, it makes sense. I just need slightly more complicated structure:
filterable gallery -> simple gallery (in a popup/new section) -> single image

What are the potential issues with this idea?
I’m just trying to have this common structure when portfolio includes projects, every project includes a few images. And I want to be able to open every project without loading it on a new page. So, I think a popup or something like a full screen section slider could work in this case. I just don’t know how to link this option to portfolio items. Is it allowed to post links here? There is a website with this function implemented that could be an example. I’m not sure I’m able to explain it properly. ??

I’m not sure if lightbox is exactly what can work in this case. What I’m trying to do is to open a gallery (a few images) inside a popup at once. Then each image can be opened inside a lightbox in a larger size. It seems to me that using a popup is the right way to go. The issue is that I don’t know how to open portfolio items (each portfolio item is a post that includes a gallery) in a popup instead of a new page. What can I do about it?

Hello Nancy. As I can see you have solved this issue on your website. Do you mind sharing your experience? I’m trying to solve the same problem at the moment. In my case custom links don’t work. I can only open the image in larger size, but I can’t go to another page.
