I ran into this again this morning on another site… the solution to the “It looks like another process might already be working on the file” error is to check the box at the bottom of the first section: “Disable File Locking”.
Consider this problem SOLVED. Steps:
1) Delete the plugin folder entirely, either by CLI or FTP.
2) Delete your .htaccess file.
3) Go to SETTINGS >> PERMALINKS and be sure to reset your permalink structure to what it was prior to deleting the .htaccess file
4) Reinstall the iThemes Security plugin, configure (most should be saved at the database level already from previous install), save, done.No more error message.
Not sure what the root cause of this is, but deleting and re-installing the plugin worked for me. Probably some remnant files from a previous plugin version or something.

Another note… I have the “easy custom content types” plugin installed. There is an option to check off items to display in the RSS feed or not, but when a content type has been registered by another plugin, it just says “this content type has been registered by another plugin”.
Feedburner is the only one as far as I know. Posts from Slide Deck (I have SlideDeck Pro Installed) are also showing up in the feed. As were some other custom post types that I was using for content snippets. Would it help if I gave you developer access to take a quick peek at the wp-admin area?
