Thanks @adamlachut – disabled wp-cron, no effect yet, but I see what you mean, the query is full of references to cron / scheduled stuff.

I now see this below the main query error message:

It seems to only intermittently affect the front facing website, whereas the copied/pasted SQL error ALWAYS loads right away when opening wp-admin.

FYI to everybody who is experiencing the same behaviour (plugins updating but core refuses to do so), I experienced this on a CentOS 7 box and I was able to resolve it by changing my SElinux settings to permissive from enforcing.
