I’m helping with Shell Lite support, but this seems to be problem with the plugin itself, not the theme, because I have problems with clean WP Install using TwentyTwelve.

I have to ask you, how do you add Navigation menu?
If you are using Appearance => Menus you have full control of your main menu(add/remove pages). Also remember to set your menu in “Primary Menu” section.

From what I understood, you want to remove Breadcrumbs. The easiest way is to hide them with CSS. Try to add this in your theme style:

#content .breadcrumb-list {
    display: none;
}

Once again, make sure to use child theme if you are making some file changes:

Yes, you can change default Widgets text from “sidebar-home.php” file.
Keep in mind to use Child theme if you made any theme changes. More information here:

It should be working on all three homepage widget areas. What do you do exactly in Primary Home Widget?
And also remember to hit “Save” when you add Text Widget with text.

As others said Shell Lite has page template for the blog section. You can create a page called blog/news/articles (doesn’t matter) and to assign to this page Blog Template.

As VegasKev is said, the best way to edit themes is to use Child themes. Here if more info how to do it with Shell Lite:

Also it depends where you made CSS changes. If you put your styles at the bottom of the file, they will be loaded last, so they should have the highest priority.

Try to add this in style.css theme file:

#author-meta {
    display: none;
}

This should be hide default Author bio.

Keep in mind we are recommend to use Child theme for theme customizations:

You can add Header image from your Dashboard => Appearance => Header.
For the Featured images: if you are talking about Homepage Featured image, here you can find the solution:

If you are talking about Featured images for the post, this is more like a WordPress thing, so here you can read more about it:

For the color/font changes, of course you can change it, but we recommend to use Child theme for any kind of theme changes:

From what I saw at this moment you are using Responsive theme by former author of Shell Lite – Emil Uzelac.
