I think you have not read section of plugin description where described plugin’s feature.
Red flag/green flags are used as mentioned as below-

Colored flags: green representing Keywords /Description/Title used for single page/post and red representing Keywords /Description/Title are used for multiple pages/posts.

I do not understand , why you have given 1 star to plugin.
If the plugin is pointless you should ignore that. Plugin has 600+ active installs and they are infact useful to them. Please consider changing your ratings.

We have checked you site and notice that slider is working good. And navigation or pagination are showing.
We think you found the solution by enabling related settings from back end.
And also noticed that you have uploaded different size logos.
For good look and feel you should upload same size(dimension ) logo.

Make sure you have not checked your post type in check box by going through Auto Post Search menu.
You are using shortcode in file template or in widget?

If you are using shortcode in widget, you will have to make widget supported for shortcode by putting following code in function.php file.

add_filter( 'widget_text', 'shortcode_unautop');
add_filter( 'widget_text', 'do_shortcode');
