Sorry for the lack of support but my job doesn’t leave me enough spare time to manage all feedbacks. I’ll try to answer every question you’ve asked.
I’m also using WooCommerce and WP Better Emails. I’ve been using WPBE for a couple of years and am awfully disappointed that WooCommerce doesn’t work with it (or vice versa).
Woocommerce already sends its emails HTML formatted. That means that WP Better Emails can’t wrap emails because they are already HTMLized. WP Better Emails only takes care of plain text emails.
From other questions I’ve seen around WPBE, the author doesn’t seem inclined to do much with the plugin beyond the features already included (which are excellent, by the way).
I would like to add a lot of features but I haven’t so many time to achieve this. I’ll try to release a huge update at the beginning of 2013. You should pleased with what’s coming ??
For now i’m bound to alter the WooCommerce email templates (like email-header.php & email-footer.php). But WP Better Emails would still be a great addition!
As long as Woocommerce doesn’t let the user to choose between sending plain text or HTML emails, WP Better Emails could not work.

Your problem may come from another plugin or something else. I tested the s2member on a clean 3.3.1 install with my plugin (WP better Emails) and all emails sent are perfectly fine (registration, lost password).
Try desactivating some plugins that might interfere with emails.

I’m not having any issues with 3.0, which version of WP are you using ? Do you use a plugin that could interfere with notifications/moderations messages ?

Just tested again and had no problems with that feature.
Could you give some more information ? WP version ? Have you try to delete and reinstall the plugin ?Try to run a single PHP file with the code below, you’ll see if the limitations comes from your hosting provider :

Click on your image and you should see two icons : one will delete your picture, the other will open a popup window where you can insert add some information (alternative text, link, etc.).

If you want to change the content of emails, you have to hook into each of them and set a new one.

It perfectly works for me and I never had any feedback about this kind of issue.
Are you sure this is not a provider issue ?
