@mcnitefly what certain rights/capabilities have you modified? and did you manually added them?
This issue might be because of the capabilities you have added or modified.
@ezaubs may I know what AAM version you are currently using now?

just to make sure i understand you clear. After you install a fress AAM plugin users got access denied on all pages?
Or just a particular page?

the if the AAM cannot detect or display the 3rd Party Menu (plugin or theme) it means that you need to manually add a certain Capability that the theme or plugin is using for that Menu or Function for you to be able to manage it.
You can add capabilities manually for managing by following this guide: https://aamplugin.com/help#capabilities
And for the specific capability to add per Menu or Function your Theme support should be able to provide you with that.

it seems to me you are having issues with JWT Authentication. I would have to refer you to our head plugin dev (@vasyltech ) to further assess your problem..

If the metaboxes/widgets from 3rd party plugins are not showing on the list (https://aamplugin.com/help#metaboxes-and-widgets).Manually fetch the metaboxes and widgets by using the “Init URL) (Initiate URL).

what changes have you made on the Administrator role after installing the AAM plugin?
you must have restricted some capabilities, esp the ones involved with user access (edit, add, delete) for this issue to happen.I see. You need to put users to multiple groups which means multiple roles.
