plugin works when I change Blog url to https://www.mysite.com/blog

To log in I go via
blog.mysite.com/wp-admin
The setting in General are working fine.
I got search to work by adding my index.php to the root.

Problem is posts go to
mysite.com/post and not blog.mysite.com/post
sitemap only works as
blog.mysite.com/sitemap.xml and not
mysite.com/sitemap.xml

Same error with WordPress version: 3.0.4. Created files tried 755 777
