Don’t use your own filter, if it breaks your letters. In original plugin product link is in the bottom of the letter. Probably you’re doing something wrong.

For using email templates you can install previous version of WC. In latest version this mechanism is modified and doesn’t with plugin.

When i removed the filters from the functions.php the link returned

With past version WC you can edit mail template in regular interface. Now something changed in WC and this way doesn’t work. We’re keep working on it.

Was the plugin worked before you started editing it? If it was, problem is in your editing. You can download plugin again. And will be more careful. Don’t edit plugin, if you not sure about result. Your editing is not a plugin’s bug.
