I’ve been having this exact same issue for the last few weeks. Used to run just fine so I can’t see it being a server-based issue.

On some sites, if you have the option “Scan images, binary, and other files as if they were executable” this timeout might happen on very large files. In general, that option doesn’t need to be disabled unless you are cleaning a site that is already hacked. (It is not enabled by default on new installations.) If you have backup files stored on the server, or large video or image files, those could be most likely to cause this.
