What I want to achieve (as an example) is this:

As soon as I make the product custom base like this: /get-organised/%product_cat%/ the link to the category page breaks and is not found?

I deactivated all of the plugins and I still get the error. The only plugin I didn’t deactivate was Visual Composer, nor did I deactivate Bridge theme, as the site is live.
