If it is related to my Question, then yes I did and everything is fine in options. The problem is “how come activated plugins on its own gets deactivated?”.

I too have a similiar problem, I have notice this on many occasions. Sometimes, activated plugins, itself gets deactivated. I had tried to disable few plugins to see which is the casue, but to no avail.

Plugins, which gets de-activated “Spamkarma2”, “Akismet” and some other.

1. For your problem “line numbers are blocks”. Please look the below line or something similiar in your Style Sheet. And replace the word “square” with “decimal”. This will fix your problem.
ul { list-style-type: square }

2. “alternate lines in color” try to change the color and see if it works.

I had installed fold page plugin. The problem after placing the code in sidebar is as below,

1. Title “Page” displayed left aligned.
2. Page list overlaps below content i.e. under Page List -I have got Site Links.

I have installed iG:Syntax Hiliter Plugin. But when I wrap script in either <code></code> / <java></java> or any other supported sytanx. I only get junk displayed inside the box. What could be the reason, please advice?

Yes, that’s the way. But right now, I am installing some nicer plugins before starting customization.

And, don’t know, why the plugin was not listed in dashboard/plugins section.

But as said, all is well, when end is well.
