which solves all the issues mentioned by you.

For those you can use the filters
sup_popular_posts_args and sup_recommended_posts_args if you are a developer.
However the theme does not have this option by default.

That can be done with a little bit of css.

.sup-single-page-featured {
    display: none;
}

Paste this in Customize > custom css field.

All options have moved to Customizer ( Appearance > Customize )

I am really sorry that your site broke because of the update. I had created this theme 3 years ago when I was getting to know WordPress and css and this was my first theme, so the code I had written was too messy and did not follow best practices because of which it was always creating bugs for users. Creating the theme again was easier than fixing its bugs. So I took a month off and created the same design from scratch with better code so it does not become a problem for future users.
I noticed you are a very old user of my theme. If you can contact me here https://supernovathemes.com/contact-me/ I can help to make the new version look like the your current theme.

The theme has been created again from scratch, so you would need to save all your menus again. Please let me know if you have any other issue. I am here to support the new version.

I am creating this theme again from scratch for better code structure, to better meet with wordpress new standards and get rid of all these bugs. I am almost, and I am in the process of testing the theme, I will release it soon and you guys would not have any of these problems.

Sorry for late reply, been busy. I have fixed the more tag issue however i am waiting for some more improvments before pushing the next version. If you need it urgently, you can manually download it from github repository and update youself.
