Had the exact same issue.
Each duplicated category has the same slug and ID of the original category, so I’m afraid to delete them.

I saw the github link, and copied the pasted the text into my wc-term-functions.php file, and this fixed this issue. WHEW!!

I switched to the 2015 theme, and this glitch went away.
I still have lots of work to do, but thanks for pointing me in the right direction!

Sounds like you’ve seen this issue before.
How would you recommend getting around it?

Should I just make all my categories flat?

I tried to make the dummy product in the top level category invisible in the catalog options, but that didn’t work – it still displayed.

Hey Mike – I tried the recount, even logging out and back in, but it didn’t work.

I’m still confused why taking one product out the subcategory, and putting it in the top level category fixes this.
