I will do all this if I need to but I am pretty confident it is not the fault of any plugin or theme but rather of file permissions. However when I tried to follow the instructions on how to set permissions from the Codex what happened was I could not even upload plugins at all.
I have php running as a module not as the user itself, which might be an issue.
