Can you discuss this with your web host to see if they can stop the WordPress application on their end. I’m not exactly sure without researching how they would do that but they have the ability to stop the apache server or something like that so you could re-ftp if necessary and then restart the server. Just an idea you might run past them.
Did you disable the plugin before replacing the plugin files via ftp:

If you have a service contract with NGG they will ask for your credentials to login and change things up to see if they can figure it out.
