Recommended size for thumbnail 400 x 280px.
For change size of thumbnail You need:
1. Go to Skins page – > Options remember the width and height of thumbnails for this skin or set new values;
2. Go to Manage galleries page – > select galleries created for this skin -> in actions dropDown menu choose Create new thumbnails -> in popup window set new size of thumbnails and click OK

You can create more GRAND pages with fewer categories. It will be much more convenient for the viewer.
I think that you just do not know anything about this plugin. Flash part has nothing to do with your galleries and with last updates.
