I went through a lot of troubleshooting and figured it was the cause ( https://www.ads-software.com/support/topic/blog-posts-catergory-links-broken-after-upgrade-to-341?replies=7 )
Such a great plugin, but have disabled it for now until issue gets resolved.

steps:
1. downloaded Twenty Eleven ( i had deleted all themes apart from my present theme) and applied
2. flushed cache ( use w3 total cache)
3. disabled all pluggins.
4. ftp into site. renamed plugin folder to plugin.hold
5. flushed cache on browser, checked site
6. renamed plugins.hold back to plugins
7. log on back-end, reapply thesis theme.
8. check site > category posts there!
9. reactivate plugin > blog posts 404’d!At least now i have pinpointed a plugin is the cause. i’ll drill through and see which one causes the breakage and update the thread.

since i couldn’t find a solution, I’ve moved onto using w3 total cache, which actually works really well.
@explorz the easy solution is to use a browser that you don’t use daily, so you wont mind flushing cookies, cache, history, passwords etc helps.so you can easy see what everyone else can see.
It could very well be your broswers cache and not the plugin at issue.
No I haven’t. Its a problemg as I’ve been working on my word press deployment workflow, I’m about to build 5 word press sites, and obviously id like to use super cache. but at the moment, I have stopped. I am reluctant to build another website and have this issue reoccur without a fix.

i’ve manually uninstalled the plug in, then reinstalled it, tested, but the same error occurs.
