Firstly thank you for choosing to use the plugin.About the issue: To my understanding if the payment has gone through and is getting marked as completed, the plugin has done it’s job.
Try doing the same course with an alternative payment method as a test, if the issue still continues, then you need to co-ordinate with the Course Plugin team.

We have tested with WP v.4.6.1 and has not error for us nor for any users have yet not complained anything in this matter. It could be a specific error in conjunction with an alternative plugin.

Once you complete the registration and web integration process with agreement signing.
They will then issue the Merchant Key & Merchant Salt.
After all the above compliance process, you can ise this plugin (along with WooCommerce) to sell online.
