The next thing to check would be your plugins. It’s possible that a plugin is interfering with the loading of footer.php on those pages. When troubleshooting plugins, the process works like this…
1) Make a note of all the plugins you have enabled (write it down)
2) Disable ALL plugins
3) See if the problem disappears
4a) If the problem doesn’t disappear. It’s probably not a plugin. Skip the rest of this list.
4b) If the problem is fixed…
5) Re-enable plugins ONE AT A TIME, checking your site afte each and every one. Eventually you will find the plugin that is breaking things.Try that and let me know if it works.

The theme appears to be corrupt. Specifically speaking, the footer is actually missing from the pages you mentioned.
Chances are, you just have some missing or incomplete template files.
I would download a fresh copy of the theme from your old site via FTP, and then simply upload the theme files into the new site, overwriting whatever is already there.
FYI, the theme files for both sites are located in
/wp-content/themes/adventure-journal/
So you basically just need to re-upload the entire
adventure-journal
folder to fix any corrupt or missing template files.Let me know if that helps.

Have you made sure that the widgets are assigned to the correct sidebars? With Adventure Journal you have multiple sidebar options in your admin, including completely separate sidebars for both pages and blog.
Search is one of those unique things that has be to tackled on a case-by-case basis.
There isn’t really a one-solution-fits-all approach… it has to be built from scratch to fit your specific technical needs and use-case.
My recommendation is to use search terms to query the database (use a LIKE-centric query to limit your results to applicable records). Provided your table usage is specifically for your admin, it shouldn’t introduce any appreciable overhead.
Great point, 2unco. I’ll take a look at this as soon as I have a bit of time. Being limited to one table per page without a bit of hackery is a pretty big road block that should definitely be addressed.

It’s starting to make sense.
WordPress.com tweaks themes to make them work well with the service… and AJ has a lot of options that just wouldn’t be appropriate for WordPress.com, so those features get cut.
Now Dreamhost includes some “bonus features” with their WordPress one-click installs, including a ton of themes and plugins, and automatic WordPress updates. The problem here is that Dreamhost pulls their themes from WordPress.com and not WordPress.org – so when the latest round of automatic updates went out to Dreamhost sites, they upgraded everyone to the crippled WPCOM 2.0 version (which is really not appropriate for a self-hosted site).

Generally speaking, it’s going to look familiar, but it really is a completely new theme. The design is totally new, but it follows most of the same goals and concepts as the original AJ (that is, it’s going to emphasize paper, wood, and physicality).
Beside the look, there are some extremely radical changes on the technical side of things. For instance, AJ2 is a “responsive” theme… so it will just magically adjust itself to make the most of tablet and mobile devices (think: automatic mobile version of your website).
So when I say the changes in AJ2 are dramatic, I really, really mean it. ??

The next version of AJ will be called Adventure Journal 2, and it will be a completely separate theme due to DRAMATIC differences in the way it’s built and structured (unlike AJ 1.x, AJ2 will not be based on TwentyTen or TwentyEleven).
Generally, the look of the theme will be staying the same, and the same list of headers will be included… but behind the scenes, the entire theme has been rebuilt from the ground up. There will probably be one more update bringing Adventure Journal to 1.8, but going forward AJ2 will be the only one that is actively maintained.
Adventure Journal 2 should be available by the end of May.

Just FYI, someone in another thread helped me identify a problem with adding multiple protected terms to a post. I think this may be the same problem you are experiencing. I’ve managed to fix the problem and will be pushing out an update shortly (today).I think I have this solved now. It will be fixed in 1.5.7 later today.
