I think since you install wordpress using quick install thats why hostgator put that corn job. and what I guess that they update it using their main system. So that, the wordpress which is install by quick install that will update automatically. They it because, Quick install software is not up to date by default. like if you install wordpress quick install then you will get old version of wordpress and you need to manually update it from your dashboard.

I think you previously install the wordpress at domain.com/wordpress and after that you transfer it at root domain.com. But you did not update Database. Where you need to change your path of site url and home at wp_option table.

Please double check your database also.

I can not see your logo at main site area as it’s showing “coming soon” screen. But I think if you want to increase your logo area then you need to reduce some space for menu. You can also reduce the font size.

It will be better if you kindly share a screen shot so that we can understand more about your site. As we can not see your actual site.

Can you post a screen shot what is your current situation there. I think if you just 1st try to make the permalink default and then again select the permalink with category/post then it will work.
