Not sure if this will help but I’ve also set up a completely fresh install of WordPress with just the plugin, latest WooCommerce and WordPress on the default theme:

The attribute ‘size’ was set up as an attribute taxonomy with the two terms as suggested in the readme file – size 1 has 1 item in stock, size 2 has 0 items in stock, but both still appear.
